My javanese limited to ngoko-level only. But as a good Indonesian, I will try to do my best to help.
"At that time, it was the time for Wijanarko (my highscool friend) to step to the west, although it was already dark, but the bomb-squad (gegana) looked like an old badminton player (I'ie Sumirat), mmm…. er… close to something that is look like a temple (?)"
Phew… I guess I did it. But don't be sure that my translation is correct. Better to get English version of Arjuna Wiwaha then, may be it's available in the bookstore or library.

A friend of mine, with better javanese than mine (I'm a sundanese), though he can not fully understand this kawi (archaic javanese) sentence, gives some suggestion.
Wijanarko, most probably one of Arjuna's son; surely not my highschool friend. But might also means "sun".
"gegana" means "sky." Though it is also the name of POLRI's bomb squad.
"surup" is "dark" or "dusky" or "dimmed."
"sumirat" means "trace of light" "berkas sinar". But I'ie Sumirat, although he was very tempramental and unpredictable, he was a damn good badminton player.
"arsa" means "happiness"
My friend doesn't know what "cechandikira" is, but he suggest me that it got nothing to do with temple/candi. Actually I translated "kira-kira cecandi (something that look like many temples)" and not exactly "cecandhikira".
So:
Nalika samana wanci wijanarka alingsir kilen arsa surup ing gegana katon sumirat cecandhikira.
Better to be translated as:
At that time, when the sun has moved to the west, happiness is dimmed; in the sky there is a trace of cecandhikira (?)
More or less… not precisely

During that time, at dawn when the sun set in the west there was a trace of light (ray) in the sky.
I believe "cecandhikira" is the light that will be emitted when somebody reach the culmination of his/her meditation (tapa brata), it's a Javanese believe.
The phrase above was used to describe the condition when Arjuna's meditation (tapa brata) reach its peak and the Gods accepted his wishes.
alingsir (ahasa Jawa Kawi) = turun (bahasa Indonesia), lengser (bahasa Jawa), coming down, set as in "the sun set".
That's my interpretation.

A few more questions:
The word "cecandhikira" – Does this means that the light that is emitted, is emitted from Arjuna's body? Or somewhere else?
So the word "alingsir" means sun-set?
I'm sorry, but I dont understand the words "turun" and "lengser"…are these synonyms for "alingsir"?

Alingsir from lingsir by it self is coming down.
As for turun and lengser is the synonym of lingsir in Indonesian language and regular Javanese language.
"wijanarka alingsir kilen" is " the sun set in the west".

Yes it is, like aura but in bigger in scale, like a spot light shoot to the sky that's how they decribe it.
